Levels can affect a skill in many different ways depending on the skill. Some skills give a reduced action time from levels, some give better chances to do an action. The level used most of the time is effective levels, with some exception(combat uses normal levels). Effective levels can be get from the normal level, buff from tools and special equipment, and mastery levels.

Mastery levels do similar things as a normal level. These increases the effective level of a skill making it slightly better the more mastery level you have, but some skills are not affected by this, for example combat, scrollcrafting, etc. To gain Mastery level you have to get level 99 in your skill first. After getting 99 extra experience gain will be used for mastery level. The experience needed to level up scales up very quickly (around double every 7 level) making it hard to obtain many mastery levels.
